When building the project I am checking both, Create HTML Files and Add Search option on the Web (require ASP.net Files)

What do you mean by open the project on the Web? You mean the CHM file? Or the Web HTML files?
If you downloaded the CHM file and open it you need to unblock the CHM help file from Explorer - Windows puts a block on CHM files downloaded from the Internet (either directly or even if in a ZIP file). This only goes away if you install the file with an installer...

When I open Help with .chm file the Content directory works fine with all or its directories, sub-directories and topics. However, when I open the project in the Web, it does not display or expand the directory in the content section. All files are in the project because I can see them via Key Words.
I tried with both Chrome and IE and the result is the same.
Any suggestions?
