I know this is an old thread, but if anyone else stumbles across this thread with the same problem, the guilty policy restricting pop-ups is Administrative Templates/Windows Components/Internet Explorer/Browser Menus/Disable Open in New Window menu option.
Strange I know, but I had the same issue, and through the method of eliminating a group of policies at a time until it was fixed and then adding back policies from the guilty group until it stopped working again, we deduced it was this policy.
However in this case since the user has Windows Components/Internet Explorer/Browser menus/Disable Context menu enabled, Disable Open in New Window menu option can be safely disabled or not configured as the user cannot access the context menu containing it anyway.

I am having a bit of trouble with a group policy that is stopping pop ups from appearing (Error: This operation has been cancelled due to restrictions in effect on this computer. Please contact your system administrator). I have gone through the group policy and have tried disabling pop up blocker, adding the website to trusted zones, allowing all pop ups etc, through the internet explorer policies. However I am starting to think it may not be and Internet Explorer block, but a windows block.
All site pop ups are blocked, including sites such as Google. If I log on as a user not part of this specific group pop ups are allowed. So I believe it is part of this policy. I have generated a list of policies affecting one user in the group and have provided that below (sorry for the length).
Any assistance in figuring out a solution to allow pop ups would be greatly appreciated.
