Not sure what exactly the problem is - it could be any number of things. It sounds like you have a problem with your HTML possibly. HTML markup problems (mismatched tags especially in tables) can end up rendering in odd places. My guess is you modified the templates and have a mismatched tag somewhere that's causing text to render.
The templates plus the merged text for the topic determine what actually renders. If every topic shows the problem then the problem is most likely with the templates.

I have been evaluating the Help Builder and it's generally excellent, however there does appear to be a bug with the page header. Normally this would take input from Project Title in Options, however there's some text in there above the topic name that refuses to disappear even when the Project Title contains no text (if I enter text in Project Title it is added to the text that's already there). It seems that the text is sourced from projectname (at least it seems to be if I look in header_template) but I don't know how to alter this. If anyone knows how to remove it do, please, let me know.
